Since I can't see what you've got there I'll take a guess. Sounds like something that you simply can't do without a glass bandsaw of some sort.
Glass likes to cut in straight lines. Once it starts to break it won't stop until it reaches the other side of the glass.
Either you have to work within the limitations of the medium or buy an expensive device to work around them. A bandsaw will allow you to cut a "v" notch into a piece of glass.
